According to Havahart Wild Animal Control, there are no federally approved chipmunk repellents currently on the market. There are some chemicals that can be applied to flower bulbs and nonedible plants to deter chipmunk. However, there aren't any chipmunk-specific repellents. Gardeners have only a couple of options for keeping the little hungry animals out of the garden.
Exclusion
Exclusion means keeping the chipmunks out of the garden to begin with. Exclusion is probably the most effective method of chipmunk control. If your garden is fenced, dig a trench and buy some ?-inch hardware cloth. The trench should be at least 8 inches deep. Bury the hardware cloth in it and chipmunks can no longer burrow under your fence.
Bulb Protection
If you garden isn't fenced and you'd rather not fence it, protect your bulbs and tubers before putting them in the ground. Planting bulbs in hardware mesh enclosures prevents chipmunks from getting them from underground. Box out a large area with hardware mesh and set the bulbs inside it. Cover the area with dirt.
Traps
Use live box or cage traps to trap and remove them from the garden. If the problem persists, a rat-sized snap trap works. Check with local authorities to determine if your state permits the killing of nongame wildlife.
Repellents
Repellents are more successful when you're trying to keep chipmunks out of structures, because the confined space doesn't allow the unpleasant odor to disperse. Gardeners may have some success repelling chipmunks by applying repellents containing bitrex, thiram or ammonium soaps with a higher fatty acid content to flower bulbs, seeds and vegetation not meant for human consumption.
